Wowza has previewed their latest version of Wowza Media Server at NAB. Named 'Wowza Media Server Pro Advanced', the upcoming platform will support multiple protocols for streaming video and thereby enable customers to not only stream to Flash clients but also to Silverlight, iPhone and Quicktime. Even IPTV set-top boxes will be supported via MPEG-TS.

Wowza is clearly focused on becoming the main hub for unified video streaming across platforms.
The company plans to make Wowza Media Server Pro Advanced commercially available in the second half of 2009. Pricing will be announced at a later date. All purchases of Wowza Media Server Pro Unlimited editions after April 8, 2009 are eligible for a free upgrade to Wowza Media Server Pro Advanced.

This is pretty significant to me....but is there an alternative method to FMLE for streaming low latency, real time video to Wowza? I love FMLE, but it has its shortcomings and I *think* that using FMLE to stream to Wowza still violates the EULA. (?)

You have many other options. Wowza Pro is compatible with a number of software encoders, including Telestream Wirecast, Apple QuickTime Broadcaster, and On2 Flix Live. We also support a very broad range of RTMP, RTSP/RTP and MPEG-TS hardware encoders, including Digital Rapids, ViewCast, FastVDO, HaiVision, dicas, vBrick, atame, Evivio, Inlet and many others.

What kind of html authoring is required to make the Wowza flash player appear instead of the Quicktime player when you use the Wowza software to convert a Quicktime stream?

It is just a standard Flash player. So the authoring process would be the same as you use normally to embed a Flash player on a web page.
